I am making 3 gallons of apple wine, I only have a 5 gallon carboy... will the space affect my wine or will the airlock help it keep out any oxygen

Yes you need to buy ya a 3 gallon or some 1 gallon carboys, You could primary in it but dont secoundary or age in it.
